When Clark Kent was trapped in the kryptonite cage, he was incapacitated. The cage could be charged up with kryptonite by using electricity; at a full charge, Pierce guessed that Clark could potentially die.

When Lionel found out that Veritas was demanding that he turn over Clark Kent, he had Clark captured and put in the kryptonite cage.
The cage was guarded by Pierce, a former 33.1 guard who had experience tracking down and incarcerating kryptonite-infected metahumans. Pierce hated metahumans, and repeatedly charged up the kryptonite in the cage in order to torture Clark.
The cage was eventually disabled by Kara Kent, who used her heat vision to disable the kryptonite charge controls. Once its kryptonite powers were deactivated, Kara threw the cage at an overhead window where it shattered the glass, exposing both Pierce and Lionel to Clark.

A kryptonite cage was used by Tess Mercer to trap Davis Bloome after he attacked her as Doomsday. It was disabled by Chloe Sullivan who was supposed to destroy him, but said she couldn't do it.

- Pierce: (after charging kryptonite cage) You just experienced a 20% increase in charge to the meteor rock grid lining your cell. Do it again, I'll ramp it up 50%. You try for three, I'm guessing 100% will kill ya.
- Lionel: (walking in on Pierce torturing Clark by increasing the kryptonite charge) Stop, you stop it now. What the hell are you doing? I built that cell to contain him, not for you to use as a torture chamber.

- Lionel: Clark, I uhhh... I'm sorry, I'm sorry that you had to be locked in that cell. But it was the only way I could be sure you were safe.
- Clark: Safe from what?
- Lionel: I got, I got these letters, you see. They... threatened, they threatened to uhh... kidnap you, to take you away. I didn't know who was sending them, until I met with Patricia Swann, but I had no idea how many people were involved or how much they knew or what they intended to do with you.
- Clark: Why didn't you just tell me there was danger. Let me make my own decision.
- Lionel: If I told you, you would've rushed out to search for your enemies. I couldn't take that chance, that you might get hurt.
- Clark: So instead you shoot me with kryptonite tasers, you trap me in a kryptonite cell. Why would you even build that thing?
- Lionel: Clark, you're not the only Kryptonian who's come here. Your fellow travelers are violent, extremely violent. I built that cell for them.

- Pierce repeatedly refers to "meteor rock" and the panels on the kryptonite cage controls refer to "meteor rock". Clearly, he's unaware of the word "kryptonite". Whoever built the cage controls was either unaware of the word kryptonite, or purposefully held back the name to prevent knowledge of Krypton from spreading.
- Clark's prison is referred to three times as a "cage" and four times as a "cell".
- Kryptonite cages have been used to imprison Superman in the comics and television. Lex Luthor used a kryptonite cage to imprison Superman in Lois & Clark's "The House of Luthor" [1].
