Lionel Luthor has realized he has loved Martha Kent since she formerly worked for him.

After Jonathan Kent's death, Lionel told Martha he would help her through it and also helped her as she became a senator.
In Mercy, Lionel told Clark that he knows his secret (although Clark already was aware he possessed this knowledge) and Clark also told Lionel to stay away from his mother, "secret or no secret."

In the Rage, Lionel revealed to Martha that he cared for her and nearly kissed her. He also joined the family at Thanksgiving.
In Labyrinth Martha is married to Lionel, but this was just in Clark's alternate reality that Dr. Hudson made Clark believe was true. It is also suggested in Crimson that Clark's true feelings about his mother and Lionel are very negative. When under the influence of red kryptonite, Clark accused Martha of being "more of a Luthor than a Kent these days."
In Nemesis, Martha is seen visiting Lionel at the hospital after he was badly injured during the explosion. Lionel suggested to Martha that she take over for Senator Ed Burke in the US Senate until the next election and endorsed her taking the position, even though she had to move to Washington DC.

In Wrath it is indicated that she and Lionel keep in touch by telephone and he is very proud of the work she does in the Senate. Their relationship ended in "Descent" when Lionel was murdered by Lex.
